I was wondering if the transfer function in my 6680 will work with the n93 considering they are using different versions of symbian.

Yes! It will provided you use the transfer app on the N93! This will install an app on the 6680 and it'll work just the same!
I did exactly the same and worked a treat with my 6680 and N93!

I think the order is opposite! The transfer in N93 works with 6680.
